Finally a use for supplies - you can grab ammunition and vital supplies from the upgrade machines (now titled supply machines) Doing so costs a fair amount of supplies however, making the purchase of factories and more storage even more important. You can also order any special ammo you've researched, granting much more utility to researching the varying new ammunition you'll find.
So the tradeoff is that you are using supplies for ammo and equipment right here and now in mission?
Yeah - supplies stop being useful for anything after ep2 and they desperately needed a reason to exist.
