Another advantage to untargettable hardpoints is that significant evidence in Star Wars canon shows that armour is virtually worthless against enemy weapon fire, IE. your shields are pretty much your only defense, and while shields are up, your hardpoints are protected. (This in particular may be a source for some debate, as apparently localised deflector shield burns-thru are possible, like when the Super Star Destroyer lost its "bridge deflector shields".)

As you can see, it was perfectly healthy (except for its deflector shields presumably being down), until a single Mon Calamari laser bolt shattered the poor thing.
