You're looking for a Pokemon MMO? In my opinion there are no real well made Pokemon MMO's. That's why I started making PokeWorld in the first place. However, there is definitely a difference in some of them and I can recommend what I think is the best to you.

Pokemon World Online seems to be the best because it has the most complete world and it's stable as well as a thriving community. It's battle system represents Pokemon the closest unlike every other fan made Pokemon MMO. The downfalls of this game are that at times it can lag as well as that it uses a portal map system instead of a seamless world that you can travel through. Also there are many minor bugs that annoy me while playing however I still think this is your best option.
I hope after playing PWO (Pokemon World Online) it will make you want to play mine even more. Have fun regardless!
