I always figured that the Rebel fleet was throwing literally all they had into taking out the DS2, and that the Gallofrees had at least a couple laser cannons.

Will standard Basilisk-riders be able to shoot from atop their Basilisks? I saw your response to the question regarding scout troopers, but I figure that Basilisk-riders are fairly uncommon and badass as well.
First of all, I liked the mind *****!
Secondly, my favorite areas were (as many others have said) the skyscrapers, especially after the nuke; the crumbling abandoned parts of Tokyo Twice, where everything's foggy and overgrown; the neon-lit city sections with the Blade Runner-style ad-blimps; the lab from the finale (I hope you keep the Prokofiev from that section!); the vista after you get teleported on to the coast, and can see the city burning.

I thought that the gray, crumbled, post-apocalyptic ruins were very cool, but I was a little confused by the apocalyptic level of decay, and figuring out to jump down the elevator shaft (and navigating your way there) was hell.
There might be an excess of robot-filled sewers, but, I may be mis-remembering.
I really really loved the beta, so, it's hard for me to think of much!

Oh my gosh; great, as always. I especially love how pronounced the cockpit canopy is.
If they're slow, then there's not much of a point to them; there's still the major boredom factor of waiting for your units to slowly trundle around the map looking for the last squad of droids.
Mandalorian Mercenaries bought from the Republic Mercenary Outpost in Skirmish don't count towards your population limit (the field for their population cost is blank, rather than being a zero), and they seem to be unable to attack base structures (as far as I can tell).
It was pretty disappointing when I rounded up 105 squads of Mandalorians, had them streamroll into the CIS base, and then watched them stand idly with their blasters raised until the next formation of droids landed!
I, personally, totally prefer to have groups of Tartans along with the free fighters. When you pop the attack power ability, they present a rock-solid wall to any swarms of bombers (or fighters) headed for your capital ships.

I like how, as far as I can tell, this just started as a mod to sprinkle some Mandalorian goodness on the game, and now it's pretty much an all-around overhaul to the whole thing. Love the mod, can hardly play EAW without it!
I can't imagine playing Mistake of Pythagoras with an SMOD, but I guess I don't have to imagine!

This looks absolutely fantastic, original, and comedic.
Too bad it seems to be suffering from the curse of multiplayer mods: A lack of servers.
This was fantastic, and it has tons of potential. You really should assemble a modding team and construct a sequel expanding on the few events in this mod.
