A few tools (perhaps on a side conveyor) which cannot be placed, but are instead used would be nice. These could be rewards for meeting milestones in the plot. The suggested tools are as follows:
Dilution tool: Reduces the purity in a container by adding either: liquid water, solid carbon, or gas carbon dioxide. This is for when a lower purity is needed, but a higher quantity
Sponge: Used to remove liquids. Not put them anywhere, just remove them
Scoop: Used to remove solids
Vacuum: Used to remove gases
Hammer: Deals a small amount of damage to a impure ore.
Stick: Used to push mater around

How are they used? Click them, and then for example the matter you want to work with?
I like the options this would give you, and I like the reward system. Somehow tools like that would change gameplay quite a bit- make it perhaps a lot easier?

They would be used by clicking them, then the AREA you wish to effect. I feel the primary use of these tools would be so that eventually they could take the place of some of the simple machines that are often built over and over. For instance I often find myself putting a sponge attached to an emitter to remove liquids, which takes a bit to set up. The sponge would basically let you do that without assembling and disassembling things.

The only problem is that carbon will build up in the first chamber, and it is a bit of a pain to clean it out. With a scoop I could easily clean it out in seconds, while currently I have to wait for the carbon to leave through a separate path I built that does nothing except remove the carbon.
