The energy weapons will stay... but some of theme will be replaced with a better skin or a new model.

More I think of it, you must not have NVSE installed that must be your problem
just unpack every thing in your data folder. Make sure you have CaliberX, NVSE and supporting DLC. And it should work hope it helps
