Yes, any archive manager that supports the zip format can be used to extract contents from a pk4.
You are correct, this application was made just to make things easier and automated.
Sadly it is not possible as the application was written in C# with the .Net Framework. Anyway, you can also use a zip compatible archive manager to explore and extract files from pk4 files.
Not with this application, but you can browse and extract what you want from any pk4 file using a zip compatible archive manager (like Winrar).

Long answer: this software allows you to extract every resource used by the game: maps, textures, sounds, scripts and so on.
It's a known limitation. A new version compatible with x64 os will be realeased soon.

You will play a big part of the mod with the help of other 3 soldiers, your squad, but, currently, we haven't plans about the possibility to give them specific orders.

This "problem" is, probably, due to the demons disappearing time after their death, which is set to 5 minutes and no more to some seconds like it is in the original Doom 3. You have to wait them to respawn any 5 minutes.
As the readme.txt says, Green Tech 1.2.8 only support Doom 3 version 1.3 not 1.3.1

For the d3xp bug, if you are using "GTX D3 Beta 1.5 for Doom 3 v1.3 (Win\Mac)", I'm afraid but this version was not developed to work with RoE, so this is probably the reason of glitches.

Exactly, it's the standard Quake 4's marine 3d model with a new skin (it also have reflection on metal parts and pulsing blue lights) :)
Currently the patch v1.4.2 is the latest official patch for Quake 4, the mod will be released at the end of this year and if no other official patch will be released, by Id/Raven, the mod will uses the v1.4.2.
