This is normal. There is no way to add icons, so the modded ships and weapons will display as blank. It affects nothing else about them, it's just the UI visual that is missing.
It's not a thing that can be fixed. Nobody has access to the Files for the Portraits. If a new ship gets added, it will either use an existing one (if it replaces an existing ship slot) or be left blank.
That said the ship models will apear in game just fine, and they will function in combat just fine; it's just the portraits.
This is a standalone mod. It won't work with Dom or Skal's mod.
Did you unzip everything properly separate the two Paks? That's the most common cause for that.
You're doing nothing wrong, that's normal.
The stats will be very different depending on what mod version you are using.
Dominatus and VI2 base version are not compatable. Xenotide is the most up to date version. It's not an update or sub-mod, it's a full new release version, so replace the old VI2 files with these ones.

They are both different. VI2 is like Vanilla++, the Add-On mod is more crazy in how it changes things, much less balance testing. But by-and-large they have the same general content. Just more stuff in general for both.
Also *dont* try to run them both at once. You are correct, they are standalone mods.

I will alert Imperator about this though and get a fix. Turns out there is an issue in both versions for the start with Chaos and Necrons.
That version of the mod is not balanced, I dont recomend using it for campaign (not for Chaos or Necrons at any rate), it's more suited to skirmish battles. VI2 standard has been balance tested, you will have a better time with that version in campaign.
Once we are able, yes, the mod is not dead I assure you.

Yeah, need to really know exactly what it is you were doing and when exactly it crashed. It's a strong possibility that either the introduction of custom ships is messing with the mission somehow; or it's a bug present in vanilla. Since the mission itself has not been directly modified.
Well, in Dominatus they certainly are, but I found them to be fine in the base mod through exhaustive testing. They are just so expensive, but extremely powerful.
Which faction in particular were you playing?
Not a lot can be done about that directly, but could, maybe, increase fleet caps for necrons in campaign.
