The red spartan emblem is present on a couple of other ships, the Valiant-class for example. I'm not sure what the significance is for it.
The Brown Dwarf wreckage easter egg can still be found in the current version. While part of its presence is a reference to Cole's last stand, it also honours the late voice actor for the Valiant-class as well.
It removes the vanilla factions completely.
In regards to 3, I think that's because of the way the Sins AI is programmed... since in vanilla, they really like to nab carriers and siege ships for their fleets.

No, because both the Marathon- and Halcyon-classes are too similar in terms of dimensions and mass. Otherwise, it'd be a matter of a couple of metres.
Even at the time the Halcyon was considered underarmed, and even if we leave out Cortana's description of them, they still fall far short of ships that were all in service by then (the Punic-class supercarrier, Valiant-class cruiser, and even the UNSC Gorgon all had better armaments). I guess the light and heavy designators are based solely on firepower, but that doesn't really explain why the Halcyon lacks much of it at all.
Really, it's not the only example. The Covenant's classifications are particularly stuffed up as well (CRS is a cruiser? Really?).
And to think the previous one was already pretty good...
That's the UNSC Eagle, which is based on the aircraft cut from the Halo Wars called the Falcon.

Just wondering, but will they be rigged with a soldier manning it? That little detail always bugged me on Petroglyth's model - especially since the AI liked to spam them.
And how will this compare with its vanilla turret? It was rubbish at its intended role and anything heavier than a light vehicle were rather safe from destruction - a lot of vehicles could outrange it too, now that I think about it. At that point, I found anti-aircraft turrets were better at holding off vehicles than the actual specialist.
Are you able to activate it through the mods tab in-game?
I don't know about this one. The aft looks awesome, but the bow honestly looks naked in comparison. Even in Blur's version, which had fairly-smooth prongs, the Stally had some layered panels and random components which helped those hangar segments fit in better with the model, rather than making it look like an incomplete asset.
I don't doubt this would look awesome when textured and there are polygon limitations to consider, but I still think that more even distribution of detail needs to be applied to the frigate. Just my two cents though.

Why wouldn't it? Stars can have multiple abilities, and I think E4X had their black hole randomly consume a ship at certain times.

There are two very similar models. The CSO was indeed ported from Halo 3, but the ones that jump in right after it's destruction use a different model.
Isn't the tail section meant to be shorter than what is shown on this model? It just looks off somehow, and besides that I'm not sure why.

I know there's going to be a low chance for this, but are there any plans to allow flyable ships? The thought of giving voice commands from the cockpit while dogfighting seems like a cool idea to explore.

Minor nitpick, but isn't the Impstar Deuce's bridge meant to be laying horizontal instead of vertical? Or are you still making the model and this is merely a placeholder?

I know you said the Corellian Destroyer... But damn, I didn't think it'd dwarf a Dreadnought cruiser like that. Makes it look so much tougher than I first thought.
The asteroids also look nice as well. Good to hear it they won't be static as well. Will the direction they move be random?
One last question: Will any ships be immune to the asteroid fields?
You read right. The Firespray is their Corvette.
