Other patching will have to be made too on various files included in several mods original releases but it's only minor stuff.
Given I have a lot of work during session, this will likely resume after it's finished.

I installed the mod and the v1.1 patch. The gameinfo.txt has the following:
- Custom client.dll and server.dll
- Steam App ID set to 215 (Source SDK Base 2006)
- No game content dependencies
I quickly played through the first levels until chapter 'rebirth' and it seems to work correctly.

My university session ends on April 26 so until then the remaining work will be slower. Otherwise, it should be released during summer if it doesn't happen sooner.
Updating to the anniversary requires the following:
1. Valve must update the HL1 SDK with the latest changes
2. Review and evaluate changes in code
3. Merge new changes from the updated SDK in the HL1 mods patches (reimplementations) code base
4. Retest all HL1 mods reimplementations features with the new changes
Depending on how many bug fixes will be made within the anniversary's updated SDK, there is also the Half-Life Unified SDK which contains a lot of bug fixes and many improvements that could be of interest, so I might check if rebasing my work on top of it would be a more suitable approach since I experienced a lot of issues with the original Half-Life code in the past.
A lot of work is likely to be required for this, so I can't tell if I'll get around updating the patches. For now, playing with the branch 'steam_legacy' should be ok.
At this time, I want to emphasize on revisiting the Source SDK 2013 Steampipe patches since they haven't been updated in years. See Moddb.com

The Setup.bat is used to apply adjustments to the original mod files when needed. In the case of Azure Sheep and They Hunger there are no adjustments, so it's ok. See the following:
Setup.bat is included in every reimplementation release as a way to make the installation uniform, even if no adjustment is needed.

You must install the original mod v.1 (See the description) and install the reimplementation files on top.
According to this thread Twhl.info, it is possible by redefining a specific function, but this should be requested on the official Half-Life SDK GitHub Github.com, so that other SDKs can later apply these changes.
I can only apply changes from the official Half-Life SDK.

Please, would it be possible to tell me which game/mod you are talking?
Did you restart Steam?
If so, then the problem could be that your sourcemods folder is not at the correct place.
Here is an example of a path for sourcemods directory:
C:\Program Files (x86)\Steam\steamapps\sourcemods
Ensure you have Source SDK Base 2013 Singleplayer installed. You can install it from the 'Tools' section in Steam. Be sure to go into properties and opt in the 'Upcoming' beta. This is required for the Source SDK 2013 patch to work properly.
Ensure that you have created a folder named 'blacksnow' in this directory and extracted the mod files. In addition, please ensure you downloaded and applied all updates to the mod in order:

Restart Steam, and you should see the mod 'Black Snow' in your game library.

After applying the patch, you should have a folder 'bin' at the root folder of the mod. In this root folder, you should see several other folders such as 'cfg', 'materials', 'maps'.
I recommend that you copy the folder 'missionimprobable' found in the patch archive in your 'sourcemods' folder. Once this is done, restart Steam and launch the mod. If this solution does not work, please let me know.
